The M2E Amazon MCF app connects your Shopify store with Amazon Multi-Channel Fulfillment, so you can manage orders and shipping directly through Amazon’s FBA network.
A new feature in M2E Amazon MCF lets you synchronize Shopify inventory with Amazon FBA stock. Instead of managing quantities separately, your store will reflect the correct product availability to help you avoid overselling and manual stock updates.
This guide explains how to use the inventory sync feature in the M2E Amazon MCF app to keep your Shopify stock automatically aligned with FBA product quantities.
How to enable Amazon FBA Shopify inventory sync #
ℹ️ To get started, make sure you’ve installed and configured the Amazon FBA Shopify app by M2E. Follow the instructions in this guide.
1) Go to Settings > Orders in your M2E Amazon MCF app.
2) Turn on the toggle “Sync quantity from Amazon Fulfillment to Shopify”. This allows the app to pull stock values from Amazon FBA and sync them with Shopify.

3) Select the Fulfillment warehouse mode:
- Single warehouse – all orders are fulfilled from one central FBA warehouse, even if you sell in multiple countries.
- For multi-warehouse fulfillment, please contact our support team.

4) Choose the Inventory Source for Shopify Location from the drop-down list. This defines the country used as the source of inventory.

5) Save the changes.
Order fulfillment with FBA stock sync enabled #
Once you’ve set up the Amazon FBA Shopify stock sync, here’s how M2E will process your MCF orders:
1) Customer places an order – A buyer checks out an item in Shopify or through another connected marketplace, such as eBay, TikTok Shop, Walmart, Temu, or Kaufland.
2) Order is sent to Amazon MCF – M2E imports the order and routes it to Amazon for fulfillment.
3) Amazon ships the order – Amazon picks, packs, and delivers the item to your customer.
4) FBA quantity decreases – Once the order is shipped, Amazon deducts the sold units from your FBA inventory.
5) M2E updates Shopify stock – The app syncs the updated FBA quantity to the selected Inventory Source.
As a result, Shopify displays the real-time quantity available in FBA, which prevents overselling and ensures that customers only purchase items that Amazon can actually ship.
With Amazon Multi-Channel Fulfillment Shopify by M2E, you can simplify stock management, avoid order cancellations, and deliver a more reliable experience for your buyers.
